    I agree with the other replies suggesting that graphviz is likely to
    be very useful.

    You might also want to look at some of the graph visualization work at
    the University of Maryland's Human Computer Interaction Laboratory
    (HCIL), http://www.cs.umd.edu/hcil/graphvis/, and at their
    visualization work more generally
    (http://www.cs.umd.edu/hcil/research/visualization.shtml). HCIL has
    done quite a lot of interesting work on making it possible to navigate
    large data sets, which often makes it easy to discover and zoom in on
    relevant information.
